Afghanistan is a "nation" in name only in many ways, with a number of factions, groups and even individuals who control portions of what is merely a large area of land with a name on a map and imaginary lines for borders.
The Taliban were a very powerful organization in Afghanistan, but they were more like school bullies who controlled the area around them through fear. No matter how much power they might have over fellow students, if you were to pick a fight with the school bullies, you wouldn't claim you're fighting the school itself.
The Taliban didn't control all of Afghanistan, of course. Powerful warlords and other factions in the area did what they want with their own land regardless of what the Taliban wanted. Even today, despite an officially recognized Afghanistan government built by the US, there are large areas where the government has no say over.
So no, we did not declare war on the country of Afghanistan because there wasn't a real country to do so against. We declared war against the Taliban, and made heavy use of their competing factions and warlords to destroy them.
