Ok you can do it in one texture.
You mark up what you need to be tranculent on you first texture. In photoshop you can save it as Alpha or you can go to the Channels tab and make a new Channel. It will automaticly name it Alpha 1.
Mark the Alpha 1 channel and then fill your selection with an appropriate grey color.
Save it as either .tga or .dds with DXT1 with 8bit alpha or DXT3 with Explicit Alpha.
Import it into the Editor and when importing hack off "Alpha" and you will have a tranculent texture.
Final blend is to adjust it so it doesn't screw up. A little hard to explain but do the above first.
