Can anyone explain what the merging of a brush exactly does and how to do it exactly (Yes I know how to do it technically). On which occasion one has to exclude a brush from merging?

makes alot of polygones 1 polygone, wich will speed up, and is better to texture, mostly used when working with 2d shapes, cause then you get all these bsp cuts in the brush, dunno what they are called in a 2d shape.
though, you can only merge polys if
-they are on the same line, so no floor and wall togheter, but differnt pieces of wall
-if they all are part of 1 brush(not sure about that)
-if the polys have the same texturealignments, and thje same texture, and other things like translucent or not, ..... they all have to be the same of they wont be merged
-....

You could also merge polys of different brushs.... Say you have a complex subtracted room with many brushes. Move them into a clear space, make them additive and intersect them all... Now your floor or walls can be one poly which will run faster but also make your lighting on the merged polys smooth.... not broken up

oh yeah, don't forget to allign all the polys that you want merged the same. example, all floor textures, allign to floor ;)

Two questions

1 - once everything has been rebuild, is it possible to merge the brushes afterwards?

2 - is it good to select all polys and merge them or only the polys with same textures?

1. you will always need to rebuild, for everything you change in the geometry, you will always need a rebuild first to get it working, if you merge it afterwartts you will need to rebuild again

2. you simply cant merge poly with differnt textures or alignment

I have noticed that if you have a few brushes with their textures that you want to merge aligned and intersect it, and polys->merge on the builder brush, and add it, the polys are merged, no need for a rebuild
