UE3 - UT3 Builder brush making a hole in the wall

This is extremely confusing. I right click on the cube button adjust the size and then when I place the red builder brush against a wall I've made and press the CSG: add button it creates a solid object, but as soon as I click the build geomtry button the solid object is replaced with a gap matching the size of the builder brush, if that makes sense.

This is only happening for this map only. Not any other ones.

If anyone can help i'd appreciate it alot!
