Does anyone know how to make areas of a texture transparent? like a fence for instance. what color would i use to indicate to unreal that the spaces between the links are transparent? any help would be greatly appreciated!

The first color of indicates the tranparent areas.
When importing a picture with transparent areas, check the "masked" box (IIRC).

I tried to do that and it didn't work... I'm trying to eliminate the backpack on the commando male player model with a transparency map. any ideas?

Really don't think that is going to work. At least not with masking.

Your masking idea would work if the mesh for the backpack was not integral to the bots back, so if you got the masking working ie to set palette index 0 to be 0,0,0 solid black any pixel at (row,col) that has palette index 0 will not be displayed/rendered/masked out.
I know this technique works because I have used it before, remember one of the male bots in Unreal1 had a peaked cap... I see no peak to the cap when using my skins for that mesh.
