Hello there.
I have a problem.
Basically when I subtract an underground bit the bottom and top textures dissapear, also on the shafts leading straight down, two of the side's textures go black as well.
The textures are there because you can select them but its as if they aren't being lighted.

Stupid problem indeed. I've had it, too. I don't know what causes it, nor do I know of a nice solution. I just play around a little bit with the light locations and properties (radius and brightness, mainly). That usually fixes the problem for me.
Is there a more elegant way to do it?

Try setting the dark surfaces to High Shadow detail and/or Bright Corners.
And of course mess around with the lights' properties as 3s explained.

Two possible causes:
-sometimes this happens when the room is too small or narrow.The light illuminations are not correctly computed.
Solution can be to make the room bigger or move the lights away from walls.
-Maybe the brush you used to substract was not a real cube but a brush on which you had made transformations such as editing the texture properties,etc..
