I made a really cool CTF map and then I rebuilt it and then all these BSP holes took out half my level and buildings were gone and stuff, what would cause all of the holes? I need somebody to help me out here!

What did you do right before the problem appeared? (before the rebuilding :) )

The map is a large out door map, I made cliffs around it and then I made a huge castle. I made some of the castle go inside the cliffs and stuff then when I was finally done, I click on rebuild and then it had all these bsp holes in it. What are holes usually cause by?

That's a complex thing it can be caused by several things. There is no written rule to avoid BSP holes. Here are a couple of things to NOT DO:
-Do not subtract through semi-solids
-Do not insert two additive/subtractive brushes into each other always deintersect(when Adding) or intersect (when Subtracting)
-Do not turn brushes into non-solids (sheets can be non-solids)
-Do not move vertices in a way to create a very odd looking brush
-If you put a very complex brush into a low poly area then it can cause BSP holes
-Do not intersect zone portals through semi-solid geometry or other zone portals
-Keep invisible stuff away from other stuff
-Complex or high poly brushes are very dangerous
These are just some of the things that like to cause BSP holes. Try to avoid them.
Sometimes a new solid brush can cause BSP holes. If this happens try rightclicking on the brush and onder Order set it to Last and rebuild.
