In one of my maps, I have three rooms and two hallways that are "underground" and two rooms (outdoor scenes)at different elevations "above ground". When outside in the area with the highest elevation, a tower, I can look below and see the ceiling and wall textures of the lower rooms flash through the fake backdrop when weopon fire hits them. What is this and can I remedy it?

This is normal. It's a result of dynamic lighting and the engine coping with it. In fact it's a problem that's been around since the days of Quake.

Solution: None. Or wait for the low-end PC market to pick up some more so that we can spend more CPU time on adding realism and removing stuff like this.

I have the same problem with the flags. Their colour shines through the floors, making it easier to follow the flagstealer inside the base.
